have you rejetted the carbs after the work was performed? it sounds like your starting problem is too small of a pilot jet.
I would start off by removing your spark plugs and look at the color. if they are white they are too lean. if they are black it is too rich. you want something in between there so a gray to a brownish gray would be good.
Do you notice any smoke coming out of the pipes while riding?
I lubed my clutch cable and it cleaned the crap out of the casing and made it easier to pull... But I also might be 1 out of 100 that it actually worked for.
Sorry to say but I think you are going to have to spend a little more than $200 to get it rideable let alone mod it. I spent a little more than $300 in my clutch alone. the little parts are going to add up quick.
I have gone on a 40+ mile trip and was scared. by the time I got back to camp I was on fumes. That was probably a 3-4 hour ride in wooded trails. I guess each bike runs differently and each rider rides differently. Results may vary

You said you have a 2 into 1. The person that recommended a boost bottle doesn't
know about the 2 into 1 not being able to accept those. And boost bottles are junk.

sounds to me that shifter has been abused and is wore out now. I would check for play in the shift drum and the shift shaft and if there is no excessive play I would say you need a new shift shaft.
Sounds like clutches. After you get the side cover off it is a piece of cake to change.

Type F is all I run now. I use Valvoline though. I use it in my Hot Rod and my Banshee and it seems to be a lot better. It seems that the clutches aren't as grabby. Before the Type F with the clutch pulled in it seemed like the bike wanted to move now it seems a lot better.
They are stamp steal pipes. if you can pop out the dent that would be better but if not you can make a patch and weld it in. you will have to grind the coating away in order to weld. I have done this a few times. TiG welding would make it look better but MiG will work just fine.
on my last build of my bike I didn't torque anything on the engine. and I split the case. But it has been running strong for a while now.
It is a good thing to Torque every nut and bolt. But you need crows feet to torque the cylinders down.
I have 3 sizes of torque wrenches. I guess you accumulate them when you have been working on car/ trucks/ and race cars all your life.
depending on how deep the scratches are? if they are not bad at all I would use fine. it does not have to be perfect. I would not go over a med grit. It has been too long since I have had to buy emery cloth that I can not remember the numbers. I believe 120 is med and 180 or 200 is fine...
