New pancake bearing does not attach to to pressure plate like the stock adjuster. It rides on the inside of the pressure plate. After you put the rod and ball inside the tranny shaft, put the pancake adjuster on the pressure plate and install with the springs. To adjust it, tighten the springs down, then tighten or loosen the adjuster so the arrow on the clutch arm lines up with the arrow on the case. Make sure you have some play in the cable adjuster just in case you need to fine tune it later.

I've done the same thing with the engine plugs twice.
I was finishing up a top end for a friend. Head didn't seem to line up right, so I started torquing it down. I forgot to put the cylinder nuts on and broke 2 head studs off.
Only when I'm in a hurry
Vegas jeffs bike was doing something similar. Ended up being the spark plug caps. He put stock caps on, and it fixed it. Might be some thing simple to try
