Is there and easy way to get the nut that holds the primary drive gear and water pump gear off without leaving the flywheel on and using that special tool ?

yah, they recently, like in the past century, invented a secialized tool.... many call it by the pet name "impact gun"

I wish I had a impact, things would be much easier also whats the easiest way to separate the cases without warping them used the grey permatex last time they were apart and this bitch won't separate?

They wont warp but you dont wanna bang or scratch the heck out of em, you might try a little propane heat. As far as the gear , use a penny or rag in the gear teeth and use a hammer on your ratchet. That will get it too.
