It did the same thing when the bike was stock. I dont think the mains would have anything to do with it.

This may sound stupid, but hear me out. The first thing that would come to my mind is if you still have the TORS installed, is the parking brake accidentally set. If so the TORS will not allow the engine to rev above, I believe, 2000 RPM or right around there. The second thing I would say if that is not the case is that it is probably just not warm yet. Even though it may be sitting idling, if you are not applying any throttle variation the bike is still going to want to bog right at first hit of the throttle. I have my jetting, and more importantly pilot and needle settings dialed in, and if I just let my bike idle for a minute, or two it will bog if you try to get into the throttle more than a little. Although, mine will usually clean out after two or less partial hits of the throttle.

my buds shee is pretty cold blooded it takes about 10 mins of running rough then cleans up good

Once started...good idea to blip the throttle a few times, for the first minute or so.

 

Notice I said BLIP...:)

 

It helps circulate the water when cold, and helps it warm up quicker, too.

 

(That's why the factory guys at your race blip theirs on the gate, to get that water ciruclating...)

 

I normally 1/2 choke mine to start it...blip for about 10 seconds, close the choke...blip off and on for another minute, and shee idles just fine.

It will actually do the same after riding. I am going to richen up the pilots and see if it helps. I leaned them out and it made the problem worse. If this doesn work, i will go to the fourth clip on the needle. I am running the stock needle position with rad valves, rocket pipes, K&N pro design intake, and NOSS head. I have a 310 main and 27.5 pilots. I do have the TORS still installed which will soon be deleted.
