I just bought a 99 that the previous owner did a Krylon rebuild to, started the disassembly process & found that the left foot peg bolts were loose & the nut in the frame on the rear bolt was missing. What is the best way to repair this? I am planning on using either Gibson pro pegs or IMS relocated pegs.

you can cut those out and weld in a piece of round stock tapped with that thread. or you can just drill it out and run a piece of 3/8" all thread thru the whole thing. i recommend the all thread. much easier and if you mess it up you can always get another peice.
