Waterpump cover collected water

I went riding this past weekend and I had to go through several puddles. This was not good from my open foam filters. It got to the point that I thought I may have water in the carbs. I put the bike on its side and water starter running out of hole on the top of my chrome waterpump cover. How can I keep this from happening again? Can I silicone the hole shut? 

I'm going to a stock air box and the single filter adaptor. After this weekend with the amount of water I had to go through was not good from my fresh rebuild.

You can close the hole if you’re crankcase vent is deleted. If not make sure you route vent hoses to stop water from getting in case. Look up stock hose routing
