Sounds like the magnets inside are broken.  It will only get worse and will affect the flywheel's ability to create a magnetic field.  The magnetic field rotating around the poles of the stator are what create the voltage for your lights and the initial trigger signal for the CDI.  It will also become out of balance and can be hard on your crank bearings.  I wouldn't run it.  I would replace it with an OEM flywheel.

It's loud. At first I thought that it was the exhaust resonating but I have damped them and the noise was still there. After getting in very close the noise is coming from the stator cover.

Take the stator cover off and look around. If you don't see anything out the ordinary, then remove the flywheel and shake it. If it is rattling then you know that's the problem.
