ur lighting coils on ur stator could be bad. get an ohm meter and test the yellow wire to the black wire. ur readings should be between .26 and .38 while ur checkin the wires check ur pick up coil by checkin the white/red to the white/green. it should be between 94 and 140. finally ur charging coil (green to red) should be between 13.7 to 20.5. it's easy. just unplug the connector that comes outta the stator side cove and use the ohm meter on the inside of the connector . let us know what u find.

The lighting coil is separate from the ignition coil, so yes it may run fine even if the lighting coil on the stator is shot. Also since it's a separate system, to check the lights you need to check the ground, wiring, connectors, switches, bulbs, and the voltage regulator (usually when that goes out the lights come on and then blow when you rev it up, but it could still be the culprit).
